Its important to note that these internal notes from Magento might be part of other users workflow, so we cannot remove them.     This is old, i know. but i just started using shipstation and came across the same issue. it prevents me from knowing when there is an important note since all records have notes (paypal, authorize.net etc). I like what Doug said, and i was about to do that, but there is another solution for less techy people. You can create an automation rule to make the internal note field be set to "blank".
    My rule looked like this:

    IF "internal notes" Is NOT blank...
    Add internal note (But then just leave it blank).

    This will just erase all data in the internal note on import. now I can use it normally.
